    Science and Technology

I build systems to help people define their reagents like antibodies, cell lines, plasmids, transgenic organisms, and other tools in the scientific literature in a slightly better way than they did before.

  • RRIDs: A Simple Step toward Improving Reproducibility through Rigor and Transparency of Experimental Methods

    Neuron

With the call for more rigorous scientific reporting, authentication, and transparency from the scientific community and funding agencies, one critical step is to make finding and identifying key resources in the published literature tractable. We discuss here the use of Research Resource Identifiers (RRIDs) especially as implemented in Cell Press and Elsevier journals as one tool to help resolve this tricky problem in reproducibility.

  • Semantic query reformulation: the NIF experience

    ACM

The NIF system is a semantic search engine that uses an ontology to improve search quality. In this experience paper we present SKEYQL, our semantic keyword query language and describe a number of ontology-based query reformulation strategies that go beyond standard query expansion techniques. We also present a set of lessons learnt and strategies that did not work. We reaffirm the importance of pre-annotating data to ensure quality query results.

Projects

  • Monarch Initiative

The Monarch Initiative aims to provide easy-to-use tools and services to enable navigation of model systems data by semantically aggregating this data and making it queryable based on a number of facets, such as phenotypic similarity, network analysis, gene expression and function, and genomics.

The Neuroscience Gateway (NSG) portal facilitates access and use of National Science Foundation (NSF) High Performance Computing (HPC) resources by neuroscientists. The portal offers to neuroscientists free supercomputer time acquired via the supercomputer time allocation process managed by the Extreme Science and Engineering Discovery Environment ( XSEDE) Resource Allocation Committee (XRAC). It also provides a community forum for neuroscientists to collaborate and share data.

Through a simple web-based portal, the NSG provides an administratively and technologically streamlined environment for uploading models, specifying HPC job parameters, querying running job status, receiving job completion notices, and storing and retrieving output data. The NSG transparently distributes user's jobs to appropriate XSEDE HPC resources.

  • Neuroscience Information Framework

The Neuroscience Information Framework (NIF) helps researchers, clinicians and students find and utilize neuroscience related resources - enabling discovery and access to a diverse collection of research data and literature, contained in databases and structured web resources (i.e. the hidden web). NIF provides access to more than 6000 resources and 200 databases, making NIF the largest source of neuroscience resources and information on the web.
