We see
/* This file is an index of all APT configuration directives. It should
however that has probably never been true. E.g., some of
$ apt-config dump|grep ^APT
you just won't find in configure-index.gz

The problem is configure-index.gz is apparently maintained by hand. What
you really need is a function that dumps them all from the source code.
